With all of the nice, Ajax-y websites out there that refresh parts of pages with gentle fades, Freshbooks abrupt page refreshes is harsh. The tabs across the top are out of order for intuitive use - shouldn't timesheet come before invoices?
The biggest problem I had with it was sending a timesheet to an invoice. Users have to go into the project summary page to do this. There really should be a link from the invoice pages. What if you need to add timesheet information after the invoice is already created?
I'll give Freshbooks props for trying, but they need to talk to some hard core frontline billing people to find out how billing really happens to get it right.
Note: In the interest of disclosure, I have 10 years of corporate billing experience and another four as a bookkeeper.

Diane, you may want to check out Harvest for time tracking. It's fairly new to market, but provides an amazingly smooth experience for time tracking and reporting.
